I just set up a 130 gallon FO system, it came with 100+ lbs of crushed coral, I have always used sand in the past and it seems every week or so I get a nice dusting of algae on on the substrate, I've been stirring the substrate as you would the gravel in a FW tank, is this going to horrible effect my nitrifing bacteria? If so what would be a better way I feed the fish very little and the lights stay on 8 hrs or less a day, it's not real bad algae just enough to dis color the crushed coral.

Stiring the gravel doesnt hurt anything. Actually since it is crushed coral you should vacum it every time you do water changes so suck out he detris that settles in it which is probably causing some of you algea problems.
How long have you hasd the system up and running. Newer systems go through algea bloom phases.
